I would not be worried.
This isn't the first time this has happened to a service. We've seen scoring disruptions before in the hobby and people will complain. We will do so again, unless all fantasy games are owned by the leagues, in which case people won't have the right to complain. Yes, I'm serious.
It's nice to have the fantasy services synced up with the official stat provider, but the leagues are working on monopolizing everything they can, since they are effectively legal monopolies.
Daily fantasy not being correctly branded as gambling from the start has been bad for the hobby, as it's led to companies whose plan was all along to be gambling sites to take lots of business from companies that have a smaller revenue streams and are more likely to have issues. Now that sports gambling is legal in the US, of course they became sportsbooks.
